You have a very capable PC so I'm not sure why you're running at such low resolutions to begin with, but I'd suggest you try using the multipliers (4x Native, 5x Native, 6x Native, etc) instead to see if that fixes your issue.

Custom resolutions are known to cause problems in certain games. I already tried the official forums. They don't take too kindly to people who use.iso files and my thread was locked almost immediately. Pretty hypocritical, considering that's the main reason why most console/handheld emulators exist. I guarantee most of their userbase uses them too, just without saying anything. The moderator who handled it was rather rude and didn't offer any alternative means of help, saying that any other threads I made concerning this problem would be locked again even if I didn't post any evidence of using an.iso, purely because they know now.
